first, sorry for the late reply but I was completly offline for some days...
But in the meantime I found enough spare time to set up an empty SDcard containing only GDmenu and your duke port. The first try to start duke from this card did only show the black screen after the Dreamcast FW-splash screen again. Hmm, not nice.
I really don't know why I tried it again, but unintended choosed "01 GDmenu" instead of "02 Unkown" on the second try, but I noticed that. So, while the FW-splash screen was shown I simply used the "next entry button" and held the start button on the controller while the "SEGA screen" after the boot splash was shown. And what should I say, the screen went black only for a short time and after that showed a "Press Y for 60hz" and the duke finally runs. I tried that several times now, and this way works...
What the hell is going on. Can you explain that behaviour? Do you have any "special" settings in your GDEMU.ini? What FAT32 cluster size do you use - I noticed strange behaviour with another flash card in the past with different cluster sizes, etc.?
There must be an explanation... Is it possible that you "dump" your SDcard containing only GDmenu and your duke port, maybe ideally using "dd" under Linux and make that available? If the card was really empty before you put GDmenu+duke on it, than the card's overall size shouldn't matter after compressing the dump...
