What are the main improvements for Dreamcast specifically (game compatibility, CDDA, etc.)? I couldn't tell if some of them were specific to just NAOMI or not.

All changes that do not specifically mention NOAMI apply to all platforms.
And yes, there are some improvements for CDDA, the start of playback has been fixed.

Edit 2: Updated the BIOS to the latest and now it boots.

Edit: I checked to see if the FTP server has improved for me but I'm still having the same issues. I can browse files fine via FileZilla but if I try and transfer anything, it disconnects immediately. I'm using the BBA. Any ideas?

Yeah network works much better now.
